Fresh install 9.3.1 and now hdd has been lost!

That doesn't answer the question. What "standard pc components"? What motherboard, CPU, drive interface (if any), RAM, etc.?
C. I am unable to ssh into the server as it won't allow me but if I go to the shell cmd prompt and input zpool list it comes up with only the working drive
What do you mean "it won't allow me"? Is SSH turned off? Then turn it on. Does it give you an error? Post the error. In any event, even if the web GUI's shell is the only CLI access you have, you can still copy from that and paste it here. To repeat @pirateghost's question, what is the output of 'zpool list' and 'zpool status'? And I'd add to that, the output of 'zpool import', 'camcontrol devlist', and 'gpart list'.

In all honesty, your asking too many questions that need to be answered. I've already said that I've had the server running for a long time infact since verion 8x and I've upgraded the hardware always to the latest that's out there to cope with the upgraded freenas versions without problems and only now when I install 9.3.1 does it cause a problem so why you need the components I have installed is beyond me. Anyway I've taken up enough of your time and I'm gonna end it here.

I'm sticking with my original diagnosis:
  • A drive failed.
  • You had single-drive pools with no redundancy.
  • The pool that was on the failed drive is gone.
  • It has nothing to do with the upgrade, it's a coincidence.
why you need the components I have installed is beyond me.
Can you not take our word for it that we're more likely to be able to help you if you provide more information? The request for output from a few CLI commands should not be burdensome. Hardware details might trigger other ideas.
I'm gonna end it here.

  1. Because the forum rules require it
  2. Because data loss often results from inadequate hardware
  3. Because the minimum hardware requirements for FreeNAS have changed a lot since the days of 8.x, so that adequate (or even excessive) hardware for 8.x may be entirely inadequate for 9.3

Yes, we're asking a lot of questions. I don't think you've given a straight answer to one of them, though I'm not going to review the entire thread to make sure. To diagnose your problem, we need information. You aren't giving us information. Your answers to the questions posed have been vague, incomplete, self-contradictory, and/or simply incorrect.

If you wish, you can choose to believe that we're just asking you to jump through a bunch of hoops for our entertainment, lame as that entertainment would be. Or you can believe that we're trying to help you, we have at least some idea of what we're doing, and we believe the questions we're asking are necessary (or at least relevant) in order to figure out what's going on. It's your call.

@sinbrad, my job has rules you could most likely care less. However, I offer my IT advice in person and remotely to family and friends in many countries (=read many cultures), and sometimes to total strangers if asked for (not only in this forum). Let me assure you that neither I nor any another IT person I know would continue helping if the party asking for assistance does not answer the questions. Without intimate knowledge of the system, it is difficult to offer anything more beyond generic please read the relevant documentation.

In short, we might not know the answer, but if we do not know your system, we cannot even start guessing...
